So each project makes a metaflight file.  Can i load more than one metaflight file into vega and fly from one airport to another?

Each metaflight file describes one or more datasets.  Typically, there is one dataset for Terrain, Culture and the VT.  But there could be more than one.  Vega Prime imports metaflight and creates its objects for each dataset.  Vega Prime can handle loading multiple datasets. This may cause problems at the seams if they overlap, so typically you would build the entire terrain as one large dataset.

Let me expand on the first question.  Lets say I wanted to generate a flyable database of the entire united states.  Is this something I"d do in a single CTS project or something I would say make a north east CTS and then a south east one and i could load both then fly from one terrain set to another?  My asumption was that the amount of data would be too big for a single virtual texture and thus I’d need to have multiple sets of data sets.

Maybe, it depends.  The driving factor is the resolution of the VT.  For example, if the highest level of the VT is 1m, you could create one dataset that covers the entire U.S. - in fact, you can get down to about 0.5m for the Continental US.  Anything higher res than that would require more than one VT.
